I generated a brand new v7 test application with 3 simple related tables. In the web module in project view, I get red underlines everywhere that entities are referenced. For example:
The application does build and execute, though.

Can you attach zip archive with your project? You can create the archive with zipProject gradle task.
Also, tell what version of IDEA and Studio plugin do you use.
I re-opened the project to give you the zip file. Of course, the issue went away.
Clearly must have been an Intellij problem.
FYI - Intellij 2018.3.4 Ultimate, Cuba v7.2-183.
